It's a little bit different on Sharepoint than with the regular web, and
depends on the version of Sharpoint you're targeting as well.  Usually, you
have to register the javascript you want to run in your wsp prior to
calling it with a SP.SOD("path to your js here... or something").  If you
search for sp.SOD stackoverflow you'll find some answers, I think.
