I use Harvest for all the things you describe.
http://www.getharvest.com/
Harvest is all online. Not an application that you run on your machine. Which has its advantages and disadvantages.
I have also heard good things about Billings.
http://www.marketcircle.com/billings/
But Billings might be Mac only.
