Samba I presume? I'd check config files (smbconf) for path length options. I haven't run into that. Ive read that rsync has a problem with > 255 characters or something like that. Sounds like you know what the problem is which is usually the hard part ;) If it is a long path limitation, you could probably use a symlink and your imagination. ;) Good luck!
