It appears that GoDaddy might actually support this:

You can create a cronjob in Linux to automatically back up the data on
your virtual dedicated server....
I take the wording above to mean that "yes, you can create a cronjob in
Linux"- and not just for backups. I would check directly with Godaddy
though, to verify you should call them.
