It probably depends on whether you're more comfortable working with PERL/CGI-based programs (e.g., Agora) or those written in PHP (such as OSCommerce). I've used Hassan Cart before, which I think is similar to Agora. It is pretty easy to customize the look and feel, but the technology that drives it is a bit ancient (for example, it uses a pipe-delimited text file as the product database, instead of MySQL). I find the opposite problem with OSCommerce: it's technically more sound, but all of the presentation is locked down into a gazillion different includes, so customizing the look is more difficult. I'd recommend trying CubeCart. PHP/MySQL-based; actually generates valid xhtml (unheard of in the shopping cart world); more customizable than OSCommerce; less than $100 per license.
