Funny you should ask. I'm in the midst of reviewing several PDF 
programs. For this task, I think you take a look at ScanSoft PDF 
Converter 4 Professional from Nuance.

They do batch conversion from or to PDF and their strength is the 
conversion feature. The cost is reasonable at only $99.99 (much cheaper 
than the comparable Adobe product).
